PhD in Computational Systems Biology / Bioinformatics
Develop a multi-scale predictive digital twin of the retina to study age-related macular degeneration in the MSCA PANDORA network.
Best for:Best for candidates with a Master's degree in bioinformatics or computational biology and a strong background in molecular networks and modeling.
Overview
This PhD position is hosted by the Centre for Integrative Biology (CBI) in Toulouse, France, as part of the MSCA PANDORA doctoral network investigating age-related macular degeneration (AMD). The successful candidate will design large-scale molecular interaction maps, convert them into executable Boolean models, and integrate them into agent-based multi-scale models to build a retinal digital twin. The project aims to simulate pathological mechanisms and test therapeutic strategies in silico under the supervision of Professor Anna Niarakis. Applicants are expected to hold a Master's degree and bring strong computational biology skills to advance predictive modeling for retinal disease.
What you'll do
- Construct large-scale molecular interaction maps of retinal mechanisms and complement system pathways linked to age-related macular degeneration.
- Convert molecular interaction maps into executable Boolean models utilizing established frameworks.
- Adapt and calibrate computational models using experimental omics data generated within the PANDORA consortium.
- Integrate Boolean models into agent-based multi-scale frameworks to simulate intercellular communication and tissue homeostasis.
- Perform in silico experiments to evaluate environmental stress, extracellular matrix variations, and genetic perturbations.
- Compare computational predictions with in vitro data provided by project collaborators for model validation.
- Identify and prioritize novel therapeutic targets for AMD to support experimental drug validation strategies.
